My problem started when I was checking IMAP4 settings in EMC and clicked on renew certificate. This has resolve just about all my problems apart from one, however I have narrowed this down. Any idea what I should look for? What I have done is uninstalled and reinstalled IIS, and then reinstalled Exchange (alittle scary!!). Five months later things are looking good.

it was exactly the fix I needed. My understanding is we haven't bought a certificate from a CA. I then go into ISS, find the 'Exchange Web Site', go into Properties > Directory Security > Server Cerfiticate and run through the wizard to replace the soon-expiring certificate. We are not using Forms Authentication in Exchange Admin. I would ensure that the host name you are using to access the exchange site (in the IIS binding) matches one of the 5 names specified in the UCC cert.
